I understand what you mean by seeing the lines wrong in the rough perspective exercise. If i remember correctly, using a ruler for the first rectangle was allowed, so that might help you. Other option is to try to compare it to multiple lines. While ghosting try to compare the horizontal ghosting direction to the horizon line and the top or bottom of the frame at the same time. And with the vertical lines you can try to compare to the sides or other boxes you have drawn.
As for funnels i'm not sure how to fix that other than just ghosting more. Try to angle the major axis correctly in your head, so perpendicular to the line you drew before. If it's hard for you to see it correctly then i think it just comes down to practice
